  1. Using a similar overlap analysis by means of the hypergeometric distribution test and GO semantic similarity as in Table 4, we determined the statistical significance of the overlap between: (Top ) ROCS vs. SAINT, and (Bottom) ROCS vs. ComPASS for all gene ontologies (Biological Process (BP), Molecular Function (MF), and Cellular Component (CC)) and in all bait experiments. SAINT and ComPASS lists are reported for P SAINT  > 0 and D − score > 0 respectively. ROCS lists are reported for C − score C S  > Ĉ S cutoffand the marginal inclusion probability thresholds p ˜ min C and p ˜ min B as determined in each AP-MS experiment.
